Is there a way to archive an email message from Apple Mail with a messages://... link back to the original message? Perhaps this is possible with Pro? Also, is there a way to edit an archived email message (to clean it up and save only what I need)? Thanks!

Not without custom scripting, but here’s a bit of fun for you…
Add message(s) to DEVONthink Message Link.scpt.zip (5.9 KB)
Add this to ~/Library/Scripts/Applications/Mail and it will be available in the Script menu in Mail.

No. An email is essentially a locked file type.
