Quick question, what do the colors mean in the naming. I cant find it anywhere. May be in the manual? Sorry if I missed it…

See DEVONthink > Preferences > General > Mark duplicate and replicants in color, and the related Help entry (pressing the question mark in Preferences to access Help):
Mark duplicates and replicants in color: Check to highlight duplicates marked in blue and replicants marked in red in most views. When unchecked duplicates and replicants display an special icon to the right of a document’s name.
