What is(are) the difference(s) between DEVONthink and Bookends?

Bookends is a highly structured databases for storing references and generate reference lists in academic articles, DEVONthink is a freeform database that allows you to store various kind of documents and search for info.
That’s the short explanation … DEVONthink can do much more (but it can’t do what Bookends does, nor should it, so they complement each other).
