How do I delete the files that were synced on iPad? If I delete the files in the sync folder on my DTPro they get synced back from iPad.

Delete the files in DEVONthink, then sync to DEVONthink to Go before emptying the trash in DEVONthink. After the sync, the files should be deleted from DEVONthink to Go and you can then empty the trash in DEVONthink.
