This error occurs when any file or group is dragged to the bottom of the list (as shown below).
You must repair and validate the database each time to retrieve the missing file.
Test conditions: macOS12.6.1, DEVONthink 3.9.2

Your operating system is very out of date. The last version was 12.6.7. You should update and stay current with operating system and our point releases.
You should also be pressing Repair on the warning you’re seeing.
Hi, Jim. i just upgraded to macOS 12.6.7 and tested it again, and the same problem with files disappearing occurs.
What else should I do?

Does the Log in DEVONthink help you identify the problem cause?
I consulted my friend who is macOS 13.4.1 and has the same problem.
Log doesn’t seem to provide much useful information.
That looks useful as it reports the repair was successful. Now can you re-create the issue? (I assume “yes”, but it’s the obvious next question).
I was able to reproduce this using Unsorted sorting, the next maintenance release will fix this. In the meantime the easiest workaround would be to drag File C above File B in this example.
