Most of the time I want to capture a website as PDF as seen on screen, but not in the print view. Is this possible with Devonthink?
Not yet but the next beta will support this.

Capture a web page as PDF paginated uses the print stylesheet, capture it as PDF unpaginated uses the screen stylesheet.
I only found it in the bookmarklet, but not in the Devonthink application itself? How do I differentiate between non-/paginate mode there (for converting bookmarks into PDFs etc.)?
Btw: Imho the ‘Capture as …’ functionality should be exposed as normal menu item too.
