For historical (and accidental) reasons I have 2 databases in which I have archived emails, and I’d like to merge them. I know that the favoured method is drag-drop groups. Would that still be best for this purpose? I’ve got confused over how and whether DT retains the structure of email chains.
I know I’m probably overthinking this, but still …
How many emails does the smaller database contain? And are these ordinary databases (.dtBase2) or encrypted ones (.dtSparse)?

Not encrypted, but both databases have thousands of emails.
In that case I’d suggest to create a copy of both databases first (e.g. via File > Export > Database Archive…). Afterwards move small bunches (several hundreds) from the smaller database to the larger one. If that’s successful, then move the remaining ones at once.
Also have a closer look at Window > Log as emails which are already in the destination database will be logged but not moved.
