One of the things that appears to have changed between Pro Office 2 and DEVONthink 3 is that when I quit DEVONthink and restart, the tree of groups within the databases gets fully collapsed again. It doesn’t retain the view I had of each database, which had become part of my workflow. Is this just a bug?

Were you previously running the beta?
I came here to post the same issue. For some reason, the same few folders are always open even if I close them prior to quitting. List view, widescreen. (unsure about the OP, but I did not run the beta)
I did not run the beta. First 3.0, then 3.0.1.
This option just retains the view (list, icons, columns, Cover Flow) after selecting a different group/database in the sidebar. Similar to the same option in the Finder.
