In a PDF document I have selected a snippet of text and made a control click. I wanted to add a note to that text. It appeared the following contextual menu (see screenshot):
Why are there a lot of entries apparently duplicated, once for DEVONthink and to the other for DEVONthink 3?
The one for DT3 are just remnants of the previous version. I’m sure one can remove them from the services menu.
Likely since you haven’t deleted DEVONthink 3 from the machine. Move the DEVONthink 3 application from the Applications directory to the system Trash and reboot the Mac. After the reboot, empty the Trash.

Not really a DT topic, but why you recommend to delete the trash after rebooting but not before?
Because Safari may complain it can’t empty the Trash because our browser extension is loaded.
