Is there a way to change the default location for annotations files from the root of the current database to the group containing the file being annotated? I can’t see a way to do that. For many applications I think that’s where you’d want the annotations. I’m constantly manually moving them there.

This has long been in DEVONthink. See Settings > General > General > Annotations and set it to In Same Group.
