I am using both Devonthink Pro Office and Devonthink at sametime.

How can I make Bookmarklets for each applications?
That’s not possible. Actually using two instances of DEVONthink is definitely not recommended (e.g. Mac OS X might assign the shortcuts for services sometimes to application A, sometimes to application B).
