whenever i mark multiple lines in an application (in this case it’s netbeans) and hit cmd-/, the DT’s search window pops up, even when dt is not running (notably that is). Is there a way to prevent this behaviour?

No official one. But you could try “Service Scrubber”.
BTW, the keyboard shortcut “Command-/” invokes DEVONthink’s Lookup Service.
Select text in any application that recognizes OS X Services and invoke the command. The selected string will be entered in a Search window so that the database content can be queried for that string.
That can often be useful. I can check whether I’ve already got information about a topic in a database, for example.
