When I click rectangle tool or other annotation tools, rectangular blocks with shade are added automatically on the page. It seems that they are on the text with hyperlink.
what do these blocks mean? They totally confuse me.
These are (usually invisible) link annotations, e.g. to move, resize or delete them.

These are invisible links embedded in the pdf when you download the file - usually. Not from DT3.
