I am re-considering my label setup and wonder if there is a way to delete all labels from existing databases to be able to “start from scratch” with that feature (i.e. only delete labels, no files)?

If you mean remove the label from any labeled file, either search for labeled files or set up a smart group to do the same, then select all results and simply set the label to no label (you could do the same with a smart rule, too).
I’m AFK, so can’t test this: searching label:!0 should throw up any file which is labeled.
