Did you also verify the database before deleting the duplicates? Because this shouldn’t cause missing files.

Did you check the Window > Log panel? Maybe the missing items are indexed cloud files?

You could use the contextual menu to reveal them and then to check their path and whether they were imported or indexed.
Obviously your file was/is stored in Dropbox and thus indexed into DT. You might want to check your Dropbox data if it’s still there.

Why not
That makes no sense. You indexed files from Dropbox. They were never in DT, you just pointed to them. So, there’s nothing that TimeMachine could’ve saved. Then you did something to them in Dropbox (moved them around, changed the folder name, whatever). How would TimeMachine know about that?
You should also read about the vagaries of indexing in the DT manual, available under the Help menu.

This puts items back to their last location in the database, e.g. after accidentally moving them to the trash. It doesn’t restore (external) files. File > Update Indexed Items might be all that you need after selecting the enclosing indexed group(s) in DEVONthink.
Where “Update Indexed Items” is in the manual, it is not in the File Menu (DT4.1.1)…

In your case? Don’t index them twice.

Yes, however you should be aware it keeps the last copied or created document. So if you have a document in group A and you later duplicated it into group B, the script will delete the document in group A, leaving the one in group B.
