OCR'ed PDF flattened on save from within DTPO editor

I’ve OCR’ed a PDF file within DTPO, then edited it using DTPO editor (highlighted parts of the text) and the saved it (CMD+S). The PDF gets flattened and text is no longer recognized! My edits get saved tough. Any one eles experiencing this?

EDIT #1: also happing on default OS X editor (preview)…

Do you use macOS 10.12.2? Then upgrading to 10.12.3 should fix this.
