I’ve noticed that items I have in the trash are also showing in the non-trashed datebase structure. Can I assume that these are previously trashed replicants where only the trashed instance is being deleted?
(It’s disconcerting to change the name of something in the trash and have the name changed in the regular database structure. Suggestion: Disable changing name-changing to trashed items.)
Either removed replicants or tags.
That’s due the nature of replicants - they all reference the exact same data.

Why are you changing the names of items in the Trash? The Trash is not a separate filing cabinet and should be emptied regularly, just as the trash bin in your kitchen needs to be. 
Yes. Thanks. I understand that. I was only changing the name to test the effect on the non-trashed database structure. (I thought I might be mis-understood. I should have made it clear I wasn’t diving into my trash folder!)
