today I noticed that with text recognition all bookmarks / table of contents entries are deleted. Has it always been like this? Although I carry out text recognition in documents every day, that only struck me today.

Yes, I believe so.
Hold the Option key and choose Help > Report bug to start a support ticket and attach a sample un-OCR’d file to process.
